There are many flights from Taiwan to Thailand and vice-versa (China won't let Taiwanese planes fly over it, so when they go to Europe they have to stop in Thailand). Flying from Bankok is also the most common way to go to Cambodia. Don't forget that you need to buy a visa for Cambodia. I believe you can buy it at the border, but I'm not completely sure.
Hong Kong and neighboring Macau are the only ways to fly from Taiwan to China (politics). From Hong Kong you can fly to most cities in Mainland China. For flights to Japan from China, I would imagine Shanghai or maybe even Dalian would be the cheapest because they have the largest Japanese populations. Hong Kong, Guangzhou, and Beijing may also offer good deals.

It is good that you are going to Japan AFTER going to China though. If you went to Japan first, you would be very disappointed with China. While Japan still displays their history, China destroyed most of theirs during the 1960's. Plus, the air in Japan is much, much, much cleaner.

If you want ideas on ferries and planes etc, you need to give a better idea of where and when you're traveling. It doesn't have to be specific, just a rough outline.

(a short comment on DaXue above me though. Stuff in China, tends to be cheaper, but that's because it's fake and extremely low quality. Anything worth buying has already been exported. You can buy name brands, but remember the rejects are the things sold locally. I made the same mistake)

Japan is very expensive, Taiwan is also more on thye expensive side. China has almost everything that Asia has to offer and it's not too expensive. I have a website about China if you want to have a look - message me or look at my profile for the url. There are some English speaking Chinese that use the website so they will be able to help you if you decide to visit China.

Trust me, don't miss out on the China experience - it's something that you will never forget!

I'm not sure of the other countries but if you ever go to Japan and you love anime (or know someone who does) you can visit Akihabara (or Akiba for short). Though I've never been there myself, they say it's the mecca of every anime/manga fan!

Warning though, it's not a place I'd bring family to. There are a lot of shady places there (I think they're called 'maid cafes'). Don't ask me why but you're better off avoiding those. Also there are shops where a lot of hentai stuff is mixed with the anime so you better watch out for that too.

Despite that though, it's a pretty cool place! You can buy and look at all sorts of anime and otaku stuff and there are whole libraries of manga over there!

Being that you are worried about it being to expensive to travel i think you be wisher to limit your trip to Cambodia, Thailand, Malaysia, and Vietnam. And then another trip sometime to China, Japan, Taiwan and Hong Kong, since these countries are in different regions of asia.

It's not easy to travel to all these countries in one trip. Agree that you should separate it into SE and FE Asian tours. SE and FE are currently connected via air which is not cheap and very limited on land and sea (you've to wait for a while until they build road and train to link Thailand and China via Indochina.

The FE ..China, Japan, Taiwan, HK and Korea have many things in common but the SE...Thailand, Laos, Cambodia, Myanmar are another group with another thing in common.

Often it is best to book travel once in asia as you can usally obtain better deals. The risk is lack of availabiltiy. I suggest you contact eac conutry touris bureau. They can offer you the best travel advice

i think you better breakdown the question and ask a few instead. it is hard to answer you all at once as some country is different from each other.
all i can say that country you mention above is save to travel and many great food to eat.
