How about some gift certificates for local restaurants? Or maybe hire a maid for a couple fo weeks to give the house a really good cleaning. Or go over and plant a beautiful flowerbed where he can see it while eating breakfast and (this is cheesey - a card that says "we bloomed because of you!)
I am so glad that you are acknowledging his sacrifice in letting you stay rent free. It is so nice of you to want to do something for him. Remember that he may be a tad lonely while he adjusts from a full house to an empty one, so keep him in your thoughts and give him a call often.

How about a nice thank you note and a check for at least some of the rent you saved while with him!?

In the mall there is usually a store where you can get all kinds of items and have them personalized for the occasion. There is bound to be something he would enjoy, and you could have it engraved (or embroidered, depending) to express your thanks in whatever way you like.

A new LCD TV
A LCD computer screen (Wide Screen)
Something that you can SEE that he NEEDS.
Is his computer way outdated? Buy him a computer.
Something useful and something that he might not be able to afford on his own.

have a family dinner (I'm assuming you have your own place now) In honor of him, tell him how appreciative you two are and that without his help you wouldn't be were you are now.
