How to create an not-for-profit organization in Canada?

If you simply want to create an organization just go ahead and do it. I assume what you mean is that you wish to be a legally recognized non-for-profit corporation. The answer will be slightly different in each province. Contact whichever Ministry (Department) of your provincial government deals with corporations (e.g. registers them) and ask for information. If you do not know which Department there should be, in the phone book, a general government services number you could call.
