You type in your starting point and your destination point and then you can choose whether you want to take all trains, all buses, more or less walking. The site will not only give you detailed directions, including which exits to get out of the trains, which direction to walk, it tells you the distance and the approximate time it should take.
You also can phone the Transit Authority for directions from 6am to 10:30 pm at 718] 330-1234

Do not use hopstop. It always suggests far routes. I just tested it. My commute is fairly straight and it wanted me to take two trains and a bus. Follow the MTA map and you will be fine. I started taking the subway by myself when I was thirteen and if a kid could do it just on the map so can you. mta.com or gov is what you need.

hopstop.com will do the trick, though it will occasionally suggest routes that are not necessary (such as the $5 express bus routes when a subway ride does the same thing). Cross-check the info with mta.info, or ask around!
