Two Options to get to Penn Station:

1 - Take the AirTrain ($5) to the Howard Beach/JFK Airport station to get a Manhattan-bound "A" train, ($2). You can pay those fares with a MetroCard. Take that to 42ST/Port Authority Bus Terminal.

2 - Take the AirTrain ($5) to the Jamaica Station, where you can get the Long Island Rail Road. Take that to Penn Station. Get your LIRR ticket at Jamaica from a machine or a ticket window before you board the train for lower prices. $7 between 6 AM and 10 AM, $5 other times, $3 on weekends.

(2) is probably the faster method. (1) is cheaper.

In both cases, you can get Greyhound at the Port Authority Bus Terminal, it's all in the Penn Station complex. On the Greyhound ride, there'll be a transfer in Salisbury, MD.
