Touch on all diciplines and keep what is of value from each, they all have their limits, but each has something of value to offer a martial artist.

what is your goal?
To learn to fight then pick either and round out the rest. At 6ft, you have a good reach advantage (unless you have stumpy arms).
I would suggest you study Muai thai first as that caters to your natural height advantage- however, as you progress there will come a time when you might want to focus more on ground work as that will be your point of weakness in relying on your range. I would suggest (if you want to be well-rounded) you then go to bjj.
If your goal is to compete in a particular arena, then I suggest you focus on what you enjoy doing more (unless it is an MMA situation then go for the first- however if you are looking for a career in martial arts competition, you would be better served by becoming a boxer as that is still where the money is, and will be for at least a decade or two more).
If you enjoy MT comps and MT, then focus on MT.
Same goes for BJJ.

If u can, study both. Hard to beat Muy Thai for stand up fighting and the BJJ will serve u well if it goes to the ground. Between the two, the Muy Thai will take longer to "master" so i would start with that. It seems to be easier for someone well-versed in stand-up to add some ground skills than the other way around.

Find a school that teaches both. Some places have monthly deals in which you and take 2 classes a week of muay thai & 2 classes a week of BJJ in the same week for a reasonable price. Try looking on www.fightresource.com for a school in your area under "Find a MMA school in your area".

Have you considered Judo? Judo is a good "base" art upon which you can further add onto. If you later decide BJJ, it will go a lot easier since BJJ is really nothing other than another style of Judo. Also, if you later decided upon Muay Thai, you will already have a good solid base in grappling from your time in Judo.

At least your choice is between the 2 most effective of the different styles. All I can say is why not both of them! If you took both you could be a well versed fighter, as opposed to eighter stand up or ground game.

Both of them are really good, and either one is very effective no matter your goal. If you want to get in shape both martial arts will help you, if you want to learn self-defense both arts are awesome, and if you have the chance to eventually learn both, do so! this would make you very well-rounded.
