Well, rare dogs aren't always the "best" dogs out there. You should do a brief study of all the breeds. Check all the AKC recognized breeds (some of them rare) here: http://www.akc.org/breeds/index.cfm?nav_area=breeds

Rare breeds can have more genetic issues due to the gener pool being very limited.
This site lists rare breeds and on most there is a link to characteristics or breed clubs thje give the description of each breed , some that are list I would not consider a rare
breed, you might want to sue a search under mastiffs as many would fit your description, but if you are going to get make sure to go through a heck of a good breeder, there is a brig difference between a dog that is bred to have a protective nature and one bred by idiots to be agressive

Rare and best do not go together. Many breeds are common because they have traits people want like smart, friendly and protective. Rare dogs are often breeds bred for specific tasks that don't make particularly good pets. Purebred American Foxhounds for example are fairly rare because they are trained to chase game in packs and don't often make good pet dogs individually.

Well there are plenty of rare breeds that are smart, friendly and protective. It depends on what you are looking for: kids, no kids, how much exercise, do you want one that is easily trained and wants to please you or a dog that is wicked smart, but does what it wants to do.
I breed a wonderful breed called the Petit Bassett Griffon Vendeen. They are extremely smart, but want to do what they want to do. You can look at pictures on my website: http://www.gadzook.org

Biewer Yorkshire Terriers are not only extremely rare but they are extremely friendly, non-shedding and easy to care for. It has been estimated that there are only a few hundred living in the United States. It also doesn't hurt that they're adorable to look at!

Dont get a dog just because it is a rare breed: those breeds tend to be rare for a reason. Pick a dog based on you lifestyle. You may also find a 'rare' dog at the shelter. My nova scotia duck tolling retreiver is rare, but i had no idea that he was a NSDTR until someone told me, I just thought he was cute and sweet. Pick a dog that you like, not a breed and you will find your perfect pet.

Flatcoat retrievers are the best. They're not all that rare though. The liver-coloured ones are more rare than the black ones I guess.
