If you don't mind sharing the bathroom,
The Gershwin Hotel is supposed to be the best of the budget hotels - The New York Times says it's spotless - it's in an excellent residential area - 27th Street off Fifth Avenue. They have very inexpensive rooms for two - some with bunk beds and shared bathrooms; the more expensive rooms have private bathrooms. There are many excellent restaurants and coffee shops nearby - close to buses and subway. If you click "Contact" they give you a phone number, a fax number and an email address. This sounds like an excellent deal for one day - (If you require a private bathroom, be sure to specify).

The Belvedere in Times Square - extremely clean, very friendly staff and every room has a microwave, fridge and coffeemaker; you can save your restaurant leftovers. Rooms start at $160 - you may be able to negotiate a better price at PriceLine or Orbitz. The train and bus are on the corner and there are theatres on the same block.

The Chelsea Lodge on West 20th Street - subway and bus are a block away - close to Greenwich Village - Times Square is walkable. Nice residential neighborhood with interesting, inexpensive restaurants and theatres.

The Hotel Carter near Times Square is very cheap- for NYC, for the Times Square area, for a room with a private bathroom. However, it is quite an experience. Don't expect a clean room, a working tv or telephone, or friendly employees. Expect to be screamed at upon check in, carpet stapled to the walls, and a bathroom older than you've ever seen....

...but I've always had a good time when staying there, and it's a story to tell everyone back home.

I've also had luck using Priceline- so you might try that, as well.

Seriously. A hotel room in Manhattan is cheaply $200 a night.

DO NOT stay at the Hotel Carter. It's a bug trap. Check them out on tripadvisor.com and see for yourself. Instead of a hotel, try renting an apartment from a local resident. You can find great deals on craigslist.com

Ain't NURTHIN' cheap in NYC. Everything is expensive & hotels are minimum $100 & up per night.
