It comes from the Freudian theory that girls naturally grativitate toward their fathers, while boys tend to grativitate toward their mothers. Hence, "Daddy's girl" and "Momma's boy".

Maybe some guy had a daughter once and he called his wife his girl and then called his daughter, his little girl.
