It sounds like your friend does have a problem with your relationship, but you need to ask yourself, am I still spending time with her? You mentioned including her in activities with your boyfiend, which is great, but do you still make time for just the two of you? It could be that she doesn't want to feel like the third wheel all the time. Try making time just for her, and see if that helps.

I think she may be jealous that your attention is now all upon him. She obviously feels awkward being the odd person out while you and your boyfriend are flirting with eachother and being all mooshy gooshy, lol. But seriously... go out on a DOUBLE DATE! Get one of his guy friends and introduce him to her then go hang out somewhere where it wont be so crowded and weird... maybe a fun game of mini golf? Thats always fun no matter how old you are!

Separate your time between the two people so neither one feels left out. It's obvious she has some sort of problem with your relationship, so if u don't want to lose your friend, u should not ask her to hang our with u and your boyfriend, but make plans with her alone so she still feels important to u.
