Villanova's championship run in 1985 comes to mind. Villanova became the lowest seed (8) to ever win the NCAA tournament. They had to go through (at the time, great teams) Dayton, Michigan, Maryland, North Carolina, and Memphis State to get to the final where they had to face Georgetown for the third time that season.

NC State was tremendous, but for my money, the biggest upset was April 1, 1985....Villanova 66-Georgetown 64. No one gave the Wildcats a chance against Patrick Ewing and the Georgetown Hoyas...'Nova was a #8 seed, and Georgetown was almost unanimously considered the best team in the country. But what made the upset so huge was that it wasn't a case of Georgetown getting caught flat or being off their game...the Hoyas were outstanding that night, and it took a perfectly planned and executed game by Villanova to win....the 'Cats shot 22 of 28 from the field that night.

I don't know if this is a cliched answer but the Texas Western win over Kentucky in the 1966 NCAA finals was a huge upset just because of the racial overtones at the time of choosing players based on athletic ability and not on skin colour. It was not just a win for Texas Western but a win for society.

UCLA destroying Houston in the championship. UCLA lost to them earlier in the season but made them eat humble pie in the final game. Big "E" never said another thing about Lewis.
