Yes, he does this to indicate to the ball boy that he would like a towel. The ball boy will then bring him one. Andy Murray is actually a little obsessive about this. Late in matches, he'll ask for the towel after every single point and occasionally the chair umpire gets angry at him for delaying.
He's got a SF match at the Pacific Life Open tonight. See if you notice it.

He asks the ball boy / girl for a towel. He's not the only one, many other players (like Marat Safin) do the same.
