I want to visit art museums and book stores and of course all the famous places, but don't know how is the best way to crowd the best in only 12 or 13 hours. This is my first visit to NY.

If you are interested in book stores, The Strand is a must.

It's on Broadway and 12th Street on the border of the East Village and Greenwich Village. You can do a walking tour of either or both. Greenwich Village has many landmark buildings - homes of writers, etc.

You can have a drink at The Whitehorse Tavern where Dylan Thomas drank his last 18 whiskeys

You can walk through Washington Square Park and watch the performers, and the chess hustlers.
Walk through the East Village - great inexpensive ethnic restaurants and interesting shopping.
You can go to Chinatown and have a great inexpensive meal and shop for cheap souvenirs. Take a train or bus to the ferry and take a ride on the Staten Island Ferry (it's free); you'll get a great view of the Statue of Liberty and the Manhattan skyline.
You can't do everything in 12 days, let alone 12 hours, so try to pick a few things that are important and do things several things in that area.

I would think the best thing to do is plan a head.

Where are you going to be staying in comparision to where you want to go and what you want to see.

Most big places in new york have web site and you can look up how much it cost to get in and what times they are open.

The places that do not have web site maybe you could look them up on line to find a phone number and call them about times and fees to get in .

Then you could sort of map out times to go and see thing. Since you are only going to be there a few hours. Maybe start with the place that is farthest from where you are staying and work your way back.

Like If places open at 8am and most close at 6 or 7pm give yourself an hour or two in each place and move on. Taking into consideration crowds and traffic and how much you want to see and if you really like the place you might want to stay longer.

Don'y try to do too much. Think of the top three things you want to do the most, and plan ahead.
