It's rather complicated actually. Malt powder (yes the same sort of malt that is added to beer, it's a wheat product usually but can come from the barley family depending on what you want your malt to taste like) is added to sugar, milk, and a few other ingredients that serve as persecutes. So you have this vat of malt, milk, and sugar that is heated until almost boiling and then slowly cooled.

Once cooled, just a bit, it is then poured over thousands of "ball" molds and is left to sit and harden. The reason the malted balls harden is because of the boiled sugar, boiling sugar changes the physical state of the sugar strands which makes it harden. The malt in the sugar and milk mixture is what makes the little air pockets in the candy as it hardens. Once the candy has hardened it is then coated in chocolate.
Tada! Delicious malted milk balls!

Malt is actually a flavoring powder that is turned into these crispy balls of stuff that is coated in chocolate. Tada! Whoppers!
If you ask me, malt gives things a "fuzzy" flavor.

Sorry I can't give more info, I'm diabetic, can't eat sugar, and think Whoppers are gross.
