Sounds like an upper respiratory infection, which is very common in stressful crowded situations like the humane society, shelters, pounds, and large catteries. I'd take her to see a vet just to be sure it isn't becoming more serious.
As for the litter box problems, I would confine the cat to 1 room with her food/water/litter box for a few days so she can adjust. She is probably confused in her new surroundings and not sure where the potty is.
Good luck with your new friend :)

If she's from a humane society I guarantee she has an upper respiritory infection. Has she had a Aids/Leukemia test? Could be that too, but probably upper resp. I would take her to a vet asap and get her on some antibiotics and then call the place where you got her and show them the bill and make sure they know they have an upper resp. running through the facility. They are highly contagious to cats and are always in shelters and places like that where there are lots of cats present.

The scent might bother her nose or maybe when it was in that room maybe alot of dust in the room. Try fresh step, it isnt scented but doesnt smell. some cats are picky when it comes to litter, food, toys, things like that.
