Bhagavad-gta As It Is, Chapter 9: The Most Confidential Knowledge verse 4:
maya tatam idam sarvam jagad avyakta-murtina
mat-sthani sarva-bhutani na cahaḿ tesv avasthith
Translation
By Me, in My unmanifested form, this entire universe is pervaded. All beings are in Me, but I am not in them.
PURPORT
The Supreme Personality of Godhead is not perceivable through the gross material senses. It is said,
atah sri krishna namadi
na bhaved grahyam indriyaih
sevonmukhe hi jihvadau
svayam eva sphuraty adaḥ
(Bhakti-rasamrita-sindhu 1.2.234)
Lord Sri Krishna's name, fame, pastimes, etc., cannot be understood by material senses. Only to one who is engaged in pure devotional service under proper guidance is He revealed. In the Brahma-samhita (5.38) it is stated, premanjana-cchurita-bhakti-vilocanena santaḥ sadaiva hridayesu vilokayanti: one can see the Supreme Personality of Godhead, Govinda, always within himself and outside himself if one has developed the transcendental loving attitude towards Him. Thus for people in general He is not visible. Here it is said that although He is all-pervading, everywhere present, He is not conceivable by the material senses. This is indicated here by the word avyakta-murtina. But actually, although we cannot see Him, everything is resting in Him. As we have discussed in the Seventh Chapter, the entire material cosmic manifestation is only a combination of His two different energies — the superior, spiritual energy and the inferior, material energy. Just as the sunshine is spread all over the universe, the energy of the Lord is spread all over the creation, and everything is resting in that energy.
Yet one should not conclude that because He is spread all over He has lost His personal existence. To refute such an argument the Lord says, "I am everywhere, and everything is in Me, but still I am aloof." For example, a king heads a government which is but the manifestation of the king's energy; the different governmental departments are nothing but the energies of the king, and each department is resting on the king's power. But still one cannot expect the king to be present in every department personally. That is a crude example. Similarly, all the manifestations that we see and everything that exists, both in this material world and in the spiritual world, are resting on the energy of the Supreme Personality of Godhead. The creation takes place by the diffusion of His different energies, and, as stated in the Bhagavad-gita, vistabhyaham idam kritsnam: He is everywhere present by His personal representation, the diffusion of His different energies.

If we apply today's science findings to define God, we will disagree with the concept of God being present in His Creations. Clear difference has to exist between the Creator and the Created things. If not the very meaning of creation is changed. It may mean the Creator creating himself. But today the smallest particle we know is electron, virus etc which is 10 power minus 30metre. Man cant even perceive 1/1000th of a millimeter. Still we infer such dimensions from our research and work with such smallest things. Our Universe boundary is 4 billion light years away from us. When man cant even perceive 1 light year and now only our space craft has reached jupiter and expected to reach Pluto in 2015 or so. Distance of Pluto may 5 or 10% of one light year. Still using the super computers we calculate 10 power minus 30 and 10 power 30s. We are talking about the Almighty God who has created such vast things. Can we assume anything about this Magnificent Entity when we don’t know the creation itself. Manifestation & presence is different. We have so many things invented by many people. We don’t say the men are present in those things. But we are able to appreciate the Inventor, his hardwork & his creativity.

This means that our ego , clouds our thinking and we fail to acknowledge the benevolent power of god , working through us.
This is as clear as the day and night concept.
Wherever we go , the sunlight dazzles and enhances the beauty of the scenery. We are not required to be reminded of the life giving warmth and glory of the sunlight.
Whereas , during the night time , we forget the sun. Dark , ominous, unholy thoughts , envelop us . Everything seems bleak and mysterious. The forces of darkness are on the prowl to destroy .
So , it depends upon us , whether we want to be creatures of the light , or of the dark . This creation has positive and negative side. Of Gods and Satans . The decision is ours.

God is all and God envelops all. Nothing is beyond Him. What He means by 'all are not in Him' ? They do not realise that they are part and parcel of God. Hence He might have said that all are not in Him. The sun is one. Its reflections are in the pots of water and in the lake or pond etc. But the pots or lake or pond is not in the Sun. This is only an approximate example but not exact. If you read Gita the Lord has said that among the birds He is Garuda, Among the planets He is Adithya the sun. Likewise He has exemplified certain among the rest. Though He is in all, He identifies himself with the best in each. nagarajan.

everything has some good in it, even the evil.only a seeker finds it.a criminal might have done a crime to get money for saving the life of his father, there's good cause[saving father's life] behind his action but still the action is wrong. so god is there behind the cause and thus the action.but the action don't define him. so god is in everything but.....hope u got it!

Example:
It is like Electricity saying I am in all the electrical equipment like bulb, Fan, Oven etc. but these equipment are not in me.
If you show a person who does not know electricity, you will point to a light and say see it is here, and Fan and see it is here, next time when he sees an oven he will not see electricity there, unless you tell him electricity is there too.

What i think god means is that he resides within everyone- in their soul. Yet not all make their thoughts reside upon him and hence do not surrender themselves to him (through the actions that they carry out and thoughts that they bear) and therefore are not part of him.

For us to be active as we are, God is required to be within us. We ourselves do not have that power.
If it were there, we would never have died!
We are not in God is said in the context that , we are not able to make any difference to His personality by our molecular identity.
