Cats have a tendency to inbreed. You may notice some of them have a strange personality, but I doubt they will have any physical defects. The best way to prevent this, is you cant afford to have all of the cats spayed/neutered, is to pick the sex with the least amount (such as if there are 6 female kittens, choose the male) and have them fixed. That way, you know that they cannot inbreed any further, This wont prevent a stray tomcat from "attacking" an unspayed female though...it will just prevent the inbreeding.

In truth, more than one male impregnates a moma cat, not just
her 6 mo. & 11 mo. old offspring males. The young male has
mixed genes of his moma & pop cat. The kittens when born will
have all these traits in color and health. The moma cat will be in heat again when her kittens are done wanting to nurse. Cats
should be spayed at 5 mos. before it cost more to do with a
young 6 month old that is already pregnant. It will be better
health reducing infections in female organs and early death.

It's possible that they will all die, it's possible that many will have SEVERE birth defects, and it's possible that they weill be ok.
Get your cat fixed. Get the kittens fixed. Keep them separate until you do. It's not right to allow an unaltered cat access to unaltered toms. Please, do the right thing and get them all altered. With 2-5 million animals killed in shelters each year, there is not excuse to allow a pet cat to get pregnant.

there's a chance they will turn out ok, but they might have health problems that occur later in life, especially if the mother cat's family is prone to health problems.

they should be fine. many breeders do this it is called "in line breeding". its done to intensify a characteristic trait in a breed the down fall to this is that if there is any health problems or negative traits this also will be more intensified
