Yes. It all depends on how you cannot relate to them. If you see they are sad, and you ask them why, and they tell you and it doesn't make sense to you or it is something that wouldn't concern you then u might think they are stuck up or annoying. You shouldn't judge people by the way they see things, they might think the same way about you,

Yes, it can. Here's two ways.

Christians view me, as an Atheist, as an immoral Devil worshipper because I don't believe in God. Their opinnion is that I'm the scum of the Earth. (Good song by Rob Zombie, by the way)

I view most Christians as immoral and "evil" because most of them try to take away others' freedoms in their religion's name, or even try to claim that our laws should be Bible-based, despite the fact that America was founded as a secular nation.

Those are the two most common ones I know of. They relate to any Christian who's met an Atheist and any Atheist who's met a Christian.

That would definately affect your opinion of them because our basis for judging (or forming opinions) of people is ourselves, how we would/wouldn't act or react. This doesn't necessarily mean that the opinion you form of them will be bad, you may be inspired by them or impressed with how they handle things differently to you.

Oh yeah! I find I generally dislike people I can't relate too. Bad, I know but it's my natural reaction.

Not at all. Just like a book that is not appealing to me. I would not criticize it in any way. Everyone is different.
