They're both fairly sound choices. They're both very reliable and similar in cost, and the interiors are similar in build quality and materials available, but that's about it.
The Honda Civic is sportier, with a slightly larger engine, and therefore has a rougher ride and gets less gas mileage. Even the Civic Hybrid model isn't any better at gas mileage than the Corolla (Motor Trend reports it as slightly less on the highway, and only slightly better in the city). There's also a sport version, a 2-Door coupe called the Civic SI, which has more power and a sport-tuned suspension, but an even stiffer ride and worse gas mileage, plus no automatic transmission.
The Toyota Corolla is more focused on a smooth ride and getting from point A to point B no matter what. It rides softer, gets better gas mileage (by quite a bit), and is a little more reliable, but has less power. The Corolla also has the better resale value when you eventually sell it.
The Toyota Camry is like a larger version of the Corolla, with a little more power. The top of the line model is also somewhat sporty, but very expensive.
Also, if you're looking for something of a similar price, also consider the Ford Fusion and Mercury Milan. The're slightly larger than the Civic and Corolla, and smaller than the Camry. They're sportier than any of them, and are even more reliable than the Camry and Civic, but just shy of the Corolla's reliability (based on Consumer Reports reliability ratings for 2006 and 2007). Plus, they get good gas mileage, and have available All-Wheel Drive, which isn't offered on the Honda or either of the Toyotas. It's also cheaper than the Camry, and only slightly more expensive than the Corolla. Their overall ratings are higher too (Consumer Reports named them the best surprise of the year). And, if something eventually does go wrong, parts are cheaper and easier to find.

Notes about both cars:
The Civic has anti lock breaks and side air curtains standard, and the corolla doesn't.
On the otherhand, the Civic had 3? recalls in 2006...
The Corolla has a temperature gage, not sure if the Civic does.
The prices are about the same for both and they handled similarly....
The Matrix is basically a Corolla with a hatchback.
The big reason I went with the Corolla was that in April, Toyota offered 1.9% financing, and Honda did not.

I have had a Ford Escort, a Ford Festiva, a GMC Jimmy (LOVED it!), but the best on mileage is my Honda Civic.
Both Hondas & Toyotas are excellent cars. you can't go wrong with either one, but if gas mileage is what you're after; go with the Honda Civic.

I own a Civic. It is very reliable and have great gas mileage. But it depend your commute habit. Camry is better for long commute, more roomier and comfortable.
