How would that be uncool? The goal of a crush is to hopefully have that person notice and like you. Waving to the person is a great way to do it. Talking to them? Even better.
If he waved back in a timid, semi-hidden, or "girly" way, it may mean he has a crush on you as well, and just doesnt want to take the chance of you not until you show more signs that you do too.

It's OK to wave to another person that you see. I don't know why he waved back in a girly way, maybe he's effete.
