I was reading about EM and theories about microbial content of soil, and I noticed that the most prominent species happen to be those present in Kefir, with the exception of A.Oryzae, which happens to go under the surname koji. I homebrew both kefir and sake....so, in theory, could I treat my plants with a certain combination of water kefir and koji rice for better results?

This is a tough one. A strong microbial activity in the soil is an indication of a healthy soil. So in theory adding the microbes with your water from the kefir and koji should benefit the soil and therefore help your plants. I don't know of any research that would back up this theory. May be something good for someone to work on. Why not try your water on half of your plants and see if you can record any differences?
