It's a comfort thing. They are retreating to a den-like place. Crate training works on the same principle. If you create a comfortable place for your dog to rest and sleep, and don't use the crate as a punishment tool, your dog will WANT to go to his crate a retreat. And because he likens it to his home, he won't want to mess it up ie go to the bathroom in the crate.
