Because He knew that his time had not yet come. It was not God's plan for Jesus to be stoned, he was to be crucified during Passover. This fulfilled prophesy. If Jesus had been stoned, there would be no point in believing in Him because He, a) would not have redeemed us from our sins, and b) Old Testament prophecy's would have not been fulfilled. Christianity is the only religion where all of the prophecy's came true, and where they all will come true.

Jesus came to fulfill the Scriptures. The Scriptures prophesied many specific things about His death that would never have been fulfilled if he was stoned to death.

Not at all. Jesus walked straight through the crowd that wanted to stone Him. The reason that they wanted to is because, when He read the scripture in the synagog, He claimed to be the fulfullment of that scripture and they all knew that in doing so He was claiming to be God. He never ran from anyone. He never needed to.
The reason why He could walk through them was that He had the power to hold back their hands. He knew exactly when He was to give up His life and the time wasn't right then. Up untill that time was to come, Jesus had a mission to teach us how we can live a fulfilling life with God, in a personal way. All His teachings were centered around that.

Because without the shedding of His blood, there would have been no Atonement for sin. Stoning would not have satisfied the requirements for a sacrifice in the way that the Crucifixion did.
And He didn't "run away" from them. The Scripture says in various translations that He "walked through their midst" or "passed through the assembly." He was in complete control of the situation, not His accusers. He knew how the Sacrifice was to be accomplished, and He calmly walked away from a situation that didn't meet the requirements.

It wasn't time yet.
The timing of everything had to be perfect. He is the Passover sacrifice.
Also, there was an eclips of the sun when He was on the cross and an earthquake.
Also, Jesus had said that if He Is lifted up, He will draw all mankind to Him.
And He does get all mankinds attention when the story of the crucifixion is told.

His mission on earth was not finished. He had not spent enough time with the apostles nor had He fulfilled all of the prophesy that He'd come to fulfill, had they stoned Him it is very likely that He would have suffered broken bones, and then He would not have been the true Messiah. In Psalm 34:20 it is prophesied that none of the Messiah's bones will be broken, thus Crucifixion was one of the few ways in which He could die and fulfill all of the 'first coming' prophesies, including the no broken bones one.

John 11:53,54 tells you they plotted against Him to kill Him,for that reason He no longer appeared to the jews//says nothing at all about Jesus running He might have been meek but He certainly wasnt weak(He never ran from anthing)He had to fulfil His mission for people like you and i

My version says escaped them. I imagine it is of little importance the method, but I picture the crowds surging forward to protect him and they loose him in the crowd.
As for why he would dodge the one and embrace the other it is simple. He came at last to the end of his "mission" and had nothing more to do but fulfill the prophecies concerning him.
But, take heart as the Bible addresses this:

For the preaching of the cross is to them that perish foolishness; but unto us which are saved it is the power of God.

Stoning is not the way he is to die for sinners. So crucifixion is what has been prepared for him. This is strange that it should happen during that time. If Jesus is born now what kind of death he has to go through to save us from hell? I wonder.
