I just installed a remanufactured transmission in a 1999 Dodge Ram 2500 with the 5.9 Liter gas, the other transmission went out about a week ago , no forward or reverse, was the problem, I just finished installing this today and it shifts into gear fine the first couple of times and then it has difficulty shifting, rev up truck a little then goes in to gear, but not as it should. It seems like when you turn truck off and turn it back on it, shifts fine first 2 times and then has problem shifting. What could be wrong? Would the throttle cable running to the tranny have a issue? What else should I check? , any adjustments?

Ohhhhh...you have my deepest sympathies!
I owned a 1999 Dodge Durango.Worst money I ever spent.
The dealer sold it to me as "certified pre-owned".It turns out that phrase means absolutely NOTHING!
In the 11 months I owned it I had the following problems....
1.Tranny replaced.
2.Rear diff rebuilt.
3.Starter replaced.
4.Front rotors and calipers replaced.
5.Battery replaced.
6.Ball joints replaced.
7.Front passenger window-motor replaced.
8.Driver side mirror (electric) quit working.
The only good thing that came out of that deal was that I bought the extended warranty. Most of the work was paid for,but I had to fight with lots of people over the phone to get things done.
I got so tired of the problems that I traded the thing in for a new Chevy.I took a $1600 loss on the deal, but it was well worth it!
My advice....don't ever buy a Mopar again!

sounds liek you might need to adjust your TV cable on your throttle body. alot of dakota R/T guys with the 5.9 talks about this same problem about shifting unless they go wide open throttle and then let off. it will shift in to the next gear. so adjust this and if you need help on how just goto

You probably should have flushed out the cooler lines because you can get metal collecting at your Gov pressure solenoid. And that can cause all sorts of problems. Take your pan off and see if you can see anything on your gov pressure solenoid it's on your passenger side of the trany. You don't need remove the filter either to see it.
