You can get on the Raritan Valley Line Train in Raritan, Somerville or Bridgewater, just up Rt 206 from Hillsborough, But you have to change Trains in Newark to go into NYC. About 1:20 (plus the wait in Newark)
$ 10.50 One Way (discounts for off peak travel and monthly passes)

They are planing a train in Hillsborough, but thats 10 years away at least.

NJ Transit (Raritan Valley Line).

The railroad does NOT serve Hillsborough directly, but does reach nearby Raritan.

The "Path Tubes" will get you from Jersey to New York--but I don't know where Hillsborough, NJ is--you might need to take a bus to the train.
