Heathrow is nearer.
Heathrow is much cheaper to get to (Piccadilly line underground - the price on Heathrow express from Paddington is outrageous and Paddington is more difficult to get to).
In terms of time Gatwick is probably nearer unless you are unlucky with your trains - just change at Clapham Junction. Note that you will be getting a 'Southern' train from Clapham Junction - the Gatwick express is more expensive and you have to get to Victoria to get on it. If you do want to go that way then the best way to Victoria is a 211 or 507 bus. Note that Gatwick can also be reached by train from London Bridge every 15 minutes.

From Waterloo it takes approx an hour to Gatwick Changing at Clapham Juction for Southern Train Services, cost wise you are looking at around £10 each way per person at any time, due to the distance there is no Period Return you can buy. There is a National Express Bus service from Victoria but takes anything up to 2hrs to get to Gatwick and Taxi you are looking towards the £70 mark as a rough estimate and again about 2hrs to be sure.
Heathrow, Tube would cost you a Zone 1 - 6 travel so about £6 but will mean a good hours journey as well. Taxi not sure of, but again a good £50 and again approx an hours drive at least on a good day.
Time of day and which day of the week will also influence time and cost.
Quite frankly I would travel from Gatwick everytime, a lot more to do Airside once you are through customs etc. Also less hassle getting from Transport hubs to Terminals.

They are probably about the same distance but both are quite difficult to get to from Waterloo, the Gatwick Express train however leaves from Victoria Station which is quite easy to get to from Waterloo (by Underground). The Heathrow Express leaves from Paddington which is a trek almost across London. Hope this is of use. You could try the Transport For London Website @ www.tfl.gov.uk If the flight is of any length I would recommend using a cab as the Underground is awful with jet lag and luggage.

As the crow flies Gatwick is slightly further but it's easier to reach from Waterloo.
Heathrow will be dearest to travel to. You'll either have to go by tube (Circle Line and change to Piccdilly line) or catch a train to Feltham and then the connecting bus or Circle Line to Paddington and then Heathrow Express.
Gatwick is reached by Circle line to Victoria and train to Gatwick.

It will take longer to get to Gatwick and more expensive by cab.
Gatwick Express and Heathrow Express are about the same price but you need to leave from Victoria for Gatwick or Paddington for Heathrow.

depends on where you travelling from but national express operates services to both airports,it takes 45 mins from victoria coach station that;s allowing for traffic the scheduled time time is 30 mins to heathrow central bus station and buses are free to every terminal the journey time to gatwick is around the 1 hour mark goes to north and south terminals.

I take it, that you refer, to Waterloo RAILWAY station, - and, if SO, - the answer is Gatwick, I believe! As for COST? I cannot be ACCURATE, of course, but, I would imagine, that, the FURTHER you want to TRAVEL, the MORE it will COST you!
However, - in ANOTHER sense, they're about EQUAL distance, from the ORIGINAL SITE of Waterloo, - 'cos, THAT's in BELGIUM!
