Take a cruise ride around the Islands it is about $28 per person. Go to around pier 86 it is a 3 hour ride but well worth it. you will see the whole of NYC by boat.
Also a good place to visit is Coney Island take the F train all the way there but nothing hardly is open this time of the year, but the board walk is still nice and very peaceful. Central Park is always good to walk through, and Downtown Brooklyn and the Promenade, and take a walk across the Bridge. Another choice is shopping for bargains in China town.

I would go to... (starting at the bottom and working my way up)

take staten island ferry to see Statue of Liberty
World trade center/Ground Zero
Chinatown
Lower east side/ East Village (bars at night)
West Village for Dinner
Top of Empire State building
Walk in Central Park, maybe row boat when its warmer
Metropolitan Museum of Art
American Museum of Natural History

These in my opinion are the things you must do. I would definitely go to coney island too, but not at this time of the year.
