The Question was, how is your project going? I responed not good at all. I was told the proper responce should be, not well. Is this true

Technically it is true, but unless the person was your grammar teacher s/he is a bit ridiculous.

The question was how is your project going, so the answer should be an adverb--a description of how it's GOING. "Well" is the adverb. "Good" is the adjective, so it can only be used to refer to the project itself (noun). Lots of humans make this mistake and even the Goddess of Grammar would have said the same as you in most contexts.

true, to say it's not going good at all is saying your project is a living thing since, well is correct, but you only write like that to sound proper, hardly anyone actually speaks like that.

True. You are 'modifying' a verb, 'going', so you should use an adverb.
Your 'work' is good, but the work is 'going' well.
An adjective tells one what something is, and an adverb tells one how something is done.

yes. well is an adverb, good is an adjective. well would be the correct word. btw, the correct spelling in your question should be "response", not responce.
