At Penn Station take either the Q or the B train and get off at Sheepshead Bay. You don't say where on Batchelder Street you are going. If you are going to Manhattan Beach, take the #49 bus (the bus stop is in front of the Washington Mutual Bank - you'll see it when you get out of the station.) Get out at the back of the train. Tell the bus driver to tell you when to get off.

Additional: Don't take the D train - it doesn't go into Sheepshead Bay anymore - (it goes to Bensonhurst now). Sheepshead Bay is now served by the B train. The #2 and #3 trains don't go to Sheepshead Bay - they never did. The Q and B both stop at 34th Street/ Penn Station (different platforms). If you are catching the train at 42nd Street/Times Square, you must take the Q - the B doesn't stop at Times Square.

Take the # 2 or # 3 subway from Times Square into Brooklyn.

Subway. and its Penn Station not Pin station! And Penn Station is not exactly in Times Square.

The New York City Subway or Bus would be the fastest unless you decide to take a cab.

Q train to sheepshead bay. Then the bus. I used to sublet a condo on batchelder between y&z.
