I am a born again Christian. I recommend that you watch the movie Left Behind:The Movie with Kirk Cameron. Yes, the point of the Left Behind books and movies are to try and convert people to Christianity. But even if you are not interested in being converted, the movie will give you a good visual image of what Christians (at least the ones in my church) believe will happen during the rapture.

The rapture is spoken of in the Holy bible. True believers call it that because we consider it God's revelation to man. However, it is written for man on a need to know basis. Unlike other books, it is not for our entertainment or pleasure, it is simply a revalation of who God is and what our existance is all about. the answer to your questiion is not revealed only the event. The God you don't believe in, created you with free will in the hope that the questions that can not be validated by man's intelect, he might accept by faith. I believe, by faith that God exists whether we bilieve or not. If you're interested it what the bible has to say about the rapture let me know or you can look it up for yourself.
I suppose we could speculate about unborn babies of nonbelievers, but to what end. Do we really need to know?
It certainly wouldn't be an explantion you or I could understand and therefore you would not accept it. Sorry to be so long winded but I've been where you are and I'm concerned for you. God loves you but He can't give you what you refuse to accept.

I would guess that God would separate them like He talks about doing to people in this passage.
Matthew 24:37 As were the days of Noah, so will be the coming of the Son of Man. 38 For as in those days before the flood they were eating and drinking, marrying and giving in marriage, until the day when Noah entered the ark, 39 and they were unaware until the flood came and swept them all away, so will be the coming of the Son of Man. 40 Then two men will be in the field; one will be taken and one left. 41 Two women will be grinding at the mill; one will be taken and one left.

Theres two train of thoughts on this one.
One, is that they too would disappear, literally be as if they were never there.
The other is that all those "babies" will be miscarried, or still born.
Truth is, noone can do anything but guess.

yes i think so, young children who cannot confess they believe in god go to heaven. You should read the left behind series its very interesting but kida scary too
