What was so special about musical instruments that cubist painted so many of them? Specifically towards the end of the synthetic cubism period and beginning of the analytic.

It sounds like you know enough to really answer this question for yourself. The real answer is that they enjoyed music, and wanted to address that with their art. Music in the era most cubists worked was the start of a lot of jazz clubs, it was new and popular and influenced art, fashion, design, architecture, and who knows what else?
My guess would be that musical instruments might appear in cubists work almost second only to people.

because some musical instruments have some element of cubism in them
