it'll be used as a underlayment for pergo flooring

Hardi is the best underlayment to put under flooring. It works especially good under ceramic and porcelain tile. Honestly, all pergo really needs is a good solid plywood sub floor to do the trick. If it is standard pergo flooring, make sure you use the foam underlayment that Pergo recommends, or you will void the warranty. The foam acts as a cushion and moisture barrier.
If you need to go with hardi though, the 1/4 inch is all you need for flooring. Hope this helps!!

as long as it is fully adhered to the subfloor, you will be fine. pergo is a floating floor with a foam underlayment, so even if there are a few loose spots in the hardi you will be fine.
