I'd take rust anyday to aluminum. Rust won't hurt a thing. Most likely your municipal water supply lines are rusty iron.
It doesn't look nice. And if there's enough, obviously it could affect the color and even the taste of the water.
Get a stainless pot or perhaps a nice procelain kettle to boil water in if it still troubles you.
(Our municipal water is rusty. You don't see it so much in a glass. But the tub takes on a yellow palor.)

My boyfriend grew up on a farm w/ well water that came from the tap. Well water often has rust and other particles. He is perfectly fine. My father who is 76 drank the same kind of water and is fine. But if it creeps you out too much then use an s.o.s pad, rub the rust off, wash it in soapy water, then rub it w/ vegetable oil to avoid the rust from coming back. You have to do it each time after you wash it though. Rust needs oxygen to form.The oil helps to limit the oxygen to the imperfection/dent.

No, It won't hurt anything, It's not harmful in any way. It might not taste so good but that's it. What is the pot made of, cast iron, stainless steel, aluminum? Tetanus? For Gods sake you can't get tetanus from rust, that's ridiculous.

You should throw away (or recycle) the pot; the rust will taint the food prepared with the water.
Also, you could spread Tetanus to the people eating the food.

"Too" bad? No, not really. It's not optimal by any means. If it's just for boiling water, you can pick up a new really cheap pot or kettle just about anywhere.

My grandma's well used to pump reddish brown water from rusty pipes..more iron in the diet? Anyway no one died or got sick, even though there was an outside pump with an outside metal cup that everyone used (and only rinsed, never washed).
But that was the "olden days"...PITCH IT!!
