Today, the difference is in the artificial flavorings which attempt to replicate the original flavors created by the real difference; root beer was made from the roots of sassafras trees, and birch beer from the roots of birch trees.

Both were believed by the FDA to be carcinogens, so today the replicants are artificially flavored.
