Sadly my car is know down to 1 amp, someone else apparently wanted it more than I did. Know I feel sort of dumb asking this question but I have never had to deal with this before, if I turn the bass down and the mid and treble up on the head unit will this make the subs not play as much bass or is the line out independent of the bass mid and treble control? Thanks alot for any help.

The bass and treble settings will change the line outputs as well as the speaker outputs, so adjusting them will also affect the bass in your subwoofer.

Yes, your bass and treble controls will affect all the speakers in your car including your subwoofer. Check your head unit, it may have a separate subwoofer control. Or check your amp, a lot of amps now days have a subwoofer control.
