It's a very specialized area of research and most of the mainstream genealogy sites haven't developed Japanese records yet. I'd suggest starting with the links on this site and work from there:

Cindi's list is excellent. GENFORUM has a section on Japan, with 1500 plus messages posted.

About.com has some good advice.

Family Search by LDS, yes, it covers JAPAN too.
