For travel to/from New Haven:
Take the Metro North from Grand Central Station. On this map [http://mta.info/mnr/html/mnrmap.htm], New Haven will be the city furthest to the east. The ride will take approximately 1h45m, and trains depart regularly, though not as regularly as subway trains.
For travel to/from Princeton:
See NJ Transit's website [http://www.njtransit.com/sf_tr_schedules.shtml#] and you will find a link showing the map for NJT. To get to Princeton, you will want to take the Northeast Corridor Line.

Actually, Amtrak does stop in Princeton Junction, where you can switch over to the Dinky, which is a 2-car train that goes from Princeton junction to Princeton University's campus, so Amtrak is probably your fastest, most direct option.
NJ Transit also runs from campus to NY Penn Station, it's about $12 one way. Takes about an hour and 15 minutes. I don't know much about the Yale end...

Amtrak goes from New York to both places. And I know that Metro North goes from New York to New Haven (longer journey that Amtrak time wise, but it will save you money). However, I don't know much about New Jersey Transit, so I can't offer you much help for the New York to Princeton trip, but I would be surprised if the NJT didn't run any trains from NYC to Princeton.

Actually, Amtrak will NOT take passengers from NYC to New Haven or Princeton directly since both cities are serviced by Metro-North/NJ Transit respectively. Others have offered the information for travel to those locations...click those links
