Well, there was the STNG episode where they wanted to execute young Crusher for steping on plants and Picard had to please his case to an enity that was there and not there at the same time.
There was also a STNG epidode where they were stuck in some universe without stars and haunted by an apperition that appeared to Picard, that might qualify.
I wouldn't qualify the ST with Michael Dunn as God, because that was Greek or Roman Gods
Not sure if I would qualify the one with William Campbell who was the spoiled child out having fun playng with his new human toys -- seemes more alien to me
Q does qualify you know. Reminds me of Satan and Job, Q and Picard.
The two I mentioned are the one ones I can truly recall that may fit.

I did not know this - it's cool to think that God made an appearance in Star Trek considering that no-one knows what God looks like.

Never. The Star Trek universe is a godless one because it's creator was a Humanist. The closest alien would have been the Q, and no they are not gods just highly powerful beings.

Original series, the god "Apollo" appears in a second season show called "Who Mourns for Adonias"
"God" makes an appearance in the fifth ST movie, "Final Frontier", only to be revealed as a trapped alien pretending to be God.

That was the one where Lwaxana Troi tried to marry God. Unfortunately, God was not impressed with the Holy Rings of Betazed.
