I am a paper crafter and there is paint made specifically for paper so the material doesn't bubble or wrinkle. You can purchase the paint at most craft and scrapbook stores. Recently I painted gold boxes for a purple and silver themed event with steel color paint and sprinkled silver glitter on the top. Then I decorated the boxes with purple ribbon a mini flower. The boxes turned out beautiful and everyone loved them. The paint I used is made by a company called Making Memories and they come in little bottles for about $2. My boxes were bigger 6 x 5 x 5 and I used about 5 bottles. The product line is called scrapbook colors. If you do decide to paint the boxes, just know that it is a time consuming process. Since I wasn't working at the time, I didn't mind the time it took to paint the boxes. I painted and decorated 60 boxes in about 1 week. I'd be happy to e-mail you a copy of my finished product so you can see what it looked like.
But you definitely don't have to paint the boxes to make them fit with your theme since your boxes are white. I would purchase red wire ribbon trimmed in gold and wrap your boxes. It will be much cheaper and less time consuming. No one is going to care that your boxes are white. The only reason why I chose to paint my boxes is because they were gold. If they had been white, I probably would not have went through the process of painting them.

Painting them depends on the material they are made of. If they are paper or cardboard, you can pretty much paint them with anything. Plastic or metal obviously prevent more challenges. The easiest would probably be to spray-paint them. The spray-paint section at Home Depot has every color imaginable, and paints designed for every type of surface (including cool finishes like hammered gold). Plus, it would be a quick option. Just lay all the boxes out on newspaper in the backyard and spray away.
Another solution would be to wrap the boxes in inexpensive wrapping paper. This can be cute because they really look like a little gift then, especially with a ribbon bow.

use the same boxes and you can glue on red and gold ribbons around it. If there are not a lot of them, you can use gold and red gel pens to write "thank you" in cursive. Another option you can do is to find a small picture of you and your future husband/wife, make color copies or print them out and just glue that in the center of the cover. Don't over think it, because you will probably be the only person that will realize they are white; they will probably be having fun...so don't stress out!

Painting could turn out really bad. Just add ribbon in gold & red on the boxes. The white won't clash with the other colors.

Buy red wired ribbon edged in gold and put red and gold tissue paper inside with the truffles. If you search you could probably find ref tissue with a gold print on it.

Don't paint them. Lots of work and would look tacky. Just use some red and gold ribbon on them. Either both colors on each or some in red, some in gold.

Glue on red and gold ribbon in a bow.
Put a splash of each color on the box using marker pens.
Put a one inch square of colored tissue in red and gold in each box.

tie some red and gold ribbon around them in a bow. voila! color themed boxes! :)
I am getting married in 2 weeks and after allllllll the decisions, I've learned that no one else will notice these things and you gotta keep it simple for yourself.
Don't fret or overthink things, all everyone cares about is for you two to have fun!!
