I a'm sataying in manhattan, do you think I should book my flights from LaGuardia or JFK ?

I plan to take the subway or some other cheap transport option.

I will stay in the upper side of manhattan

La Guardia is about 15-20 minutes closer to Manhattan. So it's about $15 cheaper if you plan to take a taxi. You can also take the Super shuttle (about $19) and they'll drop you anywhere in Manhattan. If you're bold, you can catch the M60 bus (only at La Guardia) to 125th Street in Manhattan and it only costs $2. From JFK, your options are air tram and subway (total $7 but about 2 hour ride to upper Manhattan) or a taxi ($35-40). Personally I would fly into La Guardia because it's more convenient and closer.

If you are on the west side of Manhattan, it is much better to fly into Newark airport, which will be closer and a shorter distance to get into the city. JFK and La Guardia are both in Queens and therefore need to travel east to west to get to the west side of Manhattan.

If you are staying further up town than 60th Street, try to fly into La Guardia, (But LGA/JFK/ or EWR its not all that difficult to get into Manhattan from any of them) .
Personally, I find Newark/Liberty airport very convenient and modern.

LaGuardia is closer, but you can't get there by subway. JFK is very easy to get to from anywhere in Manhattan. Either take the E-train to Sutphin Avenue in Jamaica (about half an hour) or the A-train to Howard Beach (45 minutes to an hour, depending on where you're coming from). Then connect to AirTrain. The subway fare is $2 plus $5 for AirTrain--$7 total.

LaGuardia is physically closer, and you get great view of the city flying into LGA. For international flights I prefer Newark Liberty

LaGuardia is closer, but the runways scare the $h!t out of me. Misjudge the takeoff and you wind up in the East River. It almost happened to me back in '94.

Me, I prefer Newark to either of the NY airports.

LaGuardia unless you are coming from overseas , then you would most likely use JFK .
