First of all, be grateful he's smart enough to use a condom. Too many people are not that smart and take chances. Secondly, yes you should confront him. Don't assume it was his. Maybe he had friends over and it was theirs. Or maybe it was given to him from a friend and he just opened it up out of curiosity. Don't assume he used it for sex. If you talk to him like an adult you're more likely to get the truth out of him and gain trust. If it turns out he did use it for sex, then that is the business of your personal feelings regarding under aged and and pre-marital sex. Don't forget to respect his feelings also. If your feeling are different then you should do everything you can to educate him about the repercussions of having sex.
