Yes, it's possible, and no it is not torture for entertainment.
Injecting dye into an egg leaves the down on the hatchling brightly colored for identification. In poultry houses where the birds are allowed to roam (rather than being locked in cages) it's important to be able to identify individual chicks. Otherwise, they could get mixed up and you'd end up with inbreeding and it just wouldn't be good.
The dyed down is gone after four weeks of age, and does no lasting harm.

If you want to kill the chicken/duck egg then yeah i guess its possible.... but what are you getting at here? What would be achieved by injecting colored dye-- a pink chicken? I think not.

if you are refering to the colored chicks that the pet stores have for sale at easter, then, no thats not how they do it. they can inject the chicks or give them special feed and, like a flamingo, they change color depending on their diet.
if you puncture an egg before the chik hatches, its sure to kill the baby inside.

I have seen it done on the Discovery Channel. It's useful for "tagging" test subjects for disease studies...
"We mixed 20 blue chicks with chicks infected with X and 50% contracted it."
That sort of thing.
