Did you get the puppy from a breeder? If so, go back...without taking puppy...but take a baby's receiving blanket and rub it all over the mother dog.
Then go to a pet store and buy a stuffed animal...doesn't need to be any larger than your puppy....and when you get home, rub some of the scent from the blanket on the toy and put the blanket near your puppy.
Sometimes people don't realize it's the simple things like this that help a puppy settle. You should always take something with the mothers scent with you. It can't be easy being yanked away from your siblings and mom. But I guarantee if you do this, it will help immensely. And lavish your puppy with affection so he/she gets to know your scent.
P.S. Glad to hear your cat is getting along well with the puppy. Usually it's best to get a dog first, then a cat. Cat's are a little less willing to share their "humans", especially with dogs!

She's a puppy and especially if she came from a good-sized litter, she misses her momma and family.
Give her some time to adjust and get a book on training. Dogs sometimes cry when they're bored, but she's probably lonely and still trying to adjust to her new life.
Dog trainers recommend that when you do have to leave your pup alone or do other tasks, that you not make a big deal about it. You know, take 10 minutes telling the dog goodbye with baby talk and it *knows* you're leaving - it only makes them more anxious and dependent on you.
I'd look into ignoring her when she is whining and crying and giving her positive attention when she isn't.

You puppy just misses it's mother. It's a natural things for puppies to cry for their mother. A good way to stop the crying at night is to get a small ticking clock and wrap it in a blanket. Put the clock where the puppy sleeps. For some reason the muffled ticking mimics the sound of the mothers heartbeat and the dog won't cry as much until it gets use to it's new surroundings.

Poor little thing. Sounds like something is upsetting her. I'd say it's best to get her to the vet if she keeps it up. I've heard that making a nice cozy corner out of some furry material and placing an alarm clock (the kind that ticks, not digital) somewhere close by, gives puppies and kittens the feeling of being close to their mothers bellies. Perhaps something like that will make her more comfortable. That and your loving care which she obviously has.

She is sad. Wouldn't you be if you were taken away from everything you knew? You need to bare with her crying. Be there for her as much as you can. If she gets too stressed it could cause medical problems.
I'm lucky that I can take my dog to visit her sibs at anytime. I see my dog light up when we pull up to her parents / sibs house. Same when they come here.
I've read a book that suggested to take off a week to be with their new puppy during this time of adjustment. It's just like adding a child to your life.

If you were taken away from your mommy and siblings, wouldn't you be sad? Seriously, how old is the puppy? She might have been too young to be seperated from her mom. I know most people don't get puppies until after they have had their first or first and second set of shots. If she JUST got the shots, maybe it was just too soon to take her from her mommy.

It's the missing the siblings and mother factor....... soon when the puppy gets used to the cat he will be happier and have a new friend...... animals DO have feelings.... I've witnessed it hundreds of times......... one instance was when my dogs mother got hit by a car...... he sat next to the door for two weeks crying and whining waiting for her to come back home......... it's sad but it will pass....

It's just a day she's probably nervous. If you give in to her whining constantly she'll know how to get your attention from now on. Ignore it. If you feel something physical may be wrong take her to the vet again to make sure.
