Very interesting question. (I assume you mean "in England". That would elimate tropical diseases.)

Tuberculosis would be right up there. Dysentery (noted above) would be correct. Malaria also, to my surprise. The web tells me, "From 1564 to the 1730s—the coldest period of the Little Ice Age—malaria was an important cause of illness and death in several parts of England. "

Of course, there were the less-serious infectious diseases that have been common into modern times: measles, mumps, chicken pox.

Some that seem NOT to have been a major problem:
-- Black Death (bubonic plague) had been signicifant earlier, but that was before Elizabethan times.
-- Typhus and cholera seem to have mostly have come later (but see site listed below).
-- Smallpox wasn't too bad, for Europeans had developed immunities. (It was disasterous when brought to the Americas, however.)

Elizabethan Era Diseases

Jews as a group have always been discriminated against. The Elizabethan Era wasn't particularly bad about it, and in many ways was better than previously. Jews were not the only group discriminated against. The Gypsies have received similar treatment throughout history as well. Why? That's a hard thing to say. It has a mixture of fact, lies, and bad assumptions that add up to a general prejudice. Facts: Jews have had a large role in global economic matters (banking, gold-working, diamonds, etc) for hundreds of years. That level of wealth, when surrounded by poverty, has a way of making people jealous. So, many people hated them for the way that they as a group seemed to have wealth that others didn't. Jewish culture and society is very different from that of others. They don't frequently intermarry with non-Jews. Their religious practices seem strange. There is also a level of animosity of Jews to non-Jews. Their determined way to keep themselves separate from those around them made people distrust them. Lies: The lack of understanding of Jewish culture led many to make up extreme ideas on Jewish practice. Some people have claimed that they use the blood of Gentile babies in some form of sacrifice or ritual. That's stupid, but it's a story that people believed. Bad Assumptions: In the Middle Ages a lot of the issue with Christians and Jews was the fact that the Jews were responsible for the death of Christ. They were the ones that pushed for His trial and execution. So, many Christians viewed Jews as a whole as evil for the act of their ancient ancestors. In the end, none of those things merit hatred. Mankind naturally finds someone to dislike. No matter how advanced we become, we will find someone to oppose and mistreat. The Jews and some other groups bore that burden for a long portion of history.

The bubonic plague existed in that time, however there wasn't a big outbreak until around the 1660's which is after that era.

Mostly, the diseases were things that we now have vaccines for, or bacterial infections that they had no treatment for so here are some common ones that it would make sense for them to have back then:
Viral:
Small pox, chicken pox, whooping cough, diphtheria, tetanus, measles, rubella, mumps, etc
Bacterial:
Polio, Strep throat, staph infections, eye infections(could be viral or bacterial), tuberculosis (consumption), syphilis, clamydia (not sure how to spell that)
Parasites:
Malaria (if travelling to exotic places), cholera, etc.
