I use priceline.com all of the time. The only thing is that you have to make sure that you are wanting to stay in a hotel on the dates you pick. You can't submit your offer and then get your money back for any reason. I get hotels for more than half off in most cases. I found two for you:

I would look into HOSTELS, not hotels or motels. There are two nice ones, one in Chelsea and one in the Upper West Side that were clean, cheap and fun. If you have more than 2 people, you can even get a private room. Look at Hostels.com.

Not really in Manhattan, try taking NJ transit bus from the port authority terminal to Seacaucus,NJ There you can find many cheap hotels.
