I've always enjoyed flying kites. I can't see how that could be anything negative. There's a sense of freedom with the kite soaring through the air. It also gives you a great opportunity to really interact with nature. If you want to be scientific about it, to understand aerodynamics.

Almost never when people say that, do they actually offer a kite.

Are they just afraid of swearing?

Do people still say that? I haven't heard that in many years. Mary Poppins thought that telling someone to fly a kite was a wonderful thing. I just find it hard to believe that the newer generation would use that expression when they would never expel the energy to understand what kite flying is all about. The kite takes off fast, it means get lost, fast.

Its one of those sayings that are used to tell a person you are not interested in whatever they are inflicting on you. So to impress upon them the desire that they pi ss off the expression go fly a kite is often used. There is no intent to insult Kite fliers it could just as easily have been go ride a horse. These things often start from just one persons smart talk.

It's something that you say in order to tell someone who is annoying you to go away.
e.g. Go fly a kite and let me do this myself!

Use "flying kites" is because it's non-productive which is just like bothering you is.

If you don't wanna use flying kites, there are other terms you can use.
-go chase yourself
-go climb a tree
-go jump in the lake
-go sit on a tack
-go soak your head
