Yes - We booked on-line a Jet Blue flight for June about a month ago and pretty much had our pick of seats at that time.

We booked directly with the airline because they had a promotional to introduce themselves to passengers using SF airport (SFO)

They are both roughly the same, so I'd probably go with Southwest. I am not the most confident flyer at times, so I feel much safer on Boeing aircraft - which means Southwest.

If you buy from online sites such as travelocity.com or expedia.com, they will allow you to choose your seats. Book early if you want a good seat though.
