Cast the "Soul Trap" spell on the creature and kill it. Make sure you have an empty soul gem big enough to hold the soul. Creatures like rats and mud crabs have Petty souls (which fit into any soul gem) while Minotaur Lords have Grand souls (which only fit into Grand Soul Gems).
A couple of notes:
NPC's (humanoids, dremora, Xivali, etc.) cannot be captured by a normal soul gem. The only way to capture these souls is by using Black Soul Gems.
Azura's Star which you get by completing Azura's daedric quest is a reusable Grand Soul Gem. It can be used over and over again, unlike regular soul gems which are destroyed once they are used.

The more powerful the creature, the better the soul and enchantment will be. There are six kinds of soul gems: Petty, Lesser, Common, Greater, Grand and Black.
