I'm into beading. I wanted to know what is the best way to make holes in beautiful stones and shells that I found so that I can make them into pendants for necklaces? Some of the shells might break, also so how do I make the holes without the shells breaking or losing any of the strength they have?

You can use a drill with a small drill bit, but a better way, as someone suggested, would be to wrap the stone. http://beauty.expertvillage.com/videos/wire-wrap-stones.htm has basic instructions on doing this.

I think you should check into wrapping the stones with wire to hang on the necklace. Have you ever seen a hanging wind chime with stones on it? They are usually enclosed in a cage of wire. Of course with the jewelry, it would be a finer wire. Try looking at some beaded jewelry books. They may have directions. I tried the internet but you had to order the instructions. Hope this helps.
