Both leagues have players who make a considerable sum of money, but the facts are as follows:
The average Salary for an MLB player in 2005 was: $2,476,589 according to the MLB players association.
The minimum salary for an MLB player in 2005 was: $327,000 according to the MLB players association
The average salary for an NFL player in 2005 was: $1.25 million according to Plunkett Research Ltd.
The minimum salary for an NFL player in 2005 was: $225,000 according to the NFLPA collective bargaining agreement.
So, as you can see in general baseball players make more on average and have a higher starting salary. Additionally, baseball players in general have a longer tenure in their sport which makes their earning potential greater as well.
For the 2006 season Alex Rodriguez of the Yankees was the highest paid player in the MLB with a salary of $21,680,727
The football information was more difficult to come by, but in 2005 Michael Vick signed a contract with the Falcons for 10 years, for $130 million. Giving him an annual salary of $13 million dollars.
Now, both A-Rod and Vick's numbers are only their base salary and do not include the multi-millions in bonuses that they would be entitled to as well.
Hope that answers your question with some facts rather than just saying baseball or football.

I would have said football, the sport earns more money. But sifting through the stats in this link it looks like the answer is baseball. My guess is it might be that baseball players have a longer career in their wimpy sport. And Ironically a longer career means they will be paid more with all those annual salary increases. Blink and a football player's career is over. Or maybe it is just that the NY Yankees pay too much.
